just because aaron is now with kate doesn't mean that claire is dead. i agree that once they were off the island and on the freighter or back in the real world something happened which lead to kate getting 'custody' of him.
The thing is the ultimate end of Desmond's predictions came true - Charlie dying. But he had many different versions of this vision: Charlie drowning, falling down the rocks, getting shot with a crossbow.
Maybe just the preliminary vision Desmond had was of Claire and Aaron in a helicopter and that's not the ultimate outcome.

I think Claire is dead. The producers said that Jack and Claire will find out that they are half brother and sister. That is why Jack does not want to see Aaron. He is probably too upset over Claire.
