You can keep a lot of people quiet on certain things... such as Black Programs in the Defense Industry. For almost a decade, the Stealth Fighter program was in the black. There were rumours of it... but even the best aerospace analysts that were outside the program had no idea what the actual plane would look like or be capable of doing. It was all speculation.
The difference between this and your scenario is that the people involved are devoted to the program and the nation. If the program resulted in the deaths of innocent office workers... it would have been almost impossible to keep a lid on it.
