I know I'm late in the game, but if you want cheaper hotels try priceline. Go to http://www.biddingfortravel.com and read the forum for NY hotels - I've gotten Times Square Hilton's and Sheratons for $100/night when the cheapest on their websites were $300-$400/night...
It's worth a shot anyway.
And I second the going into NY and taking the bus to NY. We did that a few times and it was perfect -- had some business in NJ so I flew into Newark and parked at a mall, took the bus to NY and stayed there for 3 days... it was great and the subway is fantastic.
We just ended up booking a space for our car at a parking garage downtown. $135 for 6 days. We are driving in on Sunday night so hopefully the traffic will not be too bad. We have our whole week planed out only thing left is to figure out the best means of travel from place to place. We got the New York Pass so things are a bit cheaper. They have a transit and subway schedule/routes so we should be golden. If not oh well, seeing PJ with my lady 2 nights in a row in NY city!! All is well! Thanks for all the feedback. Take care.

$135 for 6 days parking in NYC is a very good deal! Traffic should be quite manageable on a Sunday evening.
