Muay Thai is a striking art from Thailand. Some call it the "science of 8 limbs" because you not only use fists and feet, but elbows and knees. It's the most straightforward stand-up art, in my opinion, and it's brutally effective. Most mixed-martial arts (MMA) programs teach BJJ and Muay Thai.
I don't think it would be bad on your ankles, depending on what you injured (muscle or bone). BJJ shouldn't be bad on your ankles at first because it's mostly a ground art. Down the road, you might be concerned about heel locks and such.

I don't know about Aikido, I only train in Jui-Jitsu, Muay Thai and Hopkido. I have had three surgeries on my right knee and while it does wear down my knees I don't ever plan on going pro. That is the only way I can see any type of nagging repetitive injury hampering you from partaking. BJJ wouldn't put as much of pressure on your ankles since there isn't a lot of standing or jumping. Muay Thai, which is Thailand's form of kick boxing, would put a lot of pressure on your ankles. I know it does a job on my knee as I usually have to ice it down after a workout.

it's a real art when you can submit someone with only your thumb....
If you interested in submitting someone with just your hands look into Hopkido, it's a defensive form of Aikido. You basically use a lot of wrist and arm locks to subdue your opponent. You can easily break someone's wrist or arm or even dislocate their shoulder with relative ease.

All three where arthroscopic surgeries, thank god no reconstructive surgeries yet, but the muay thai is taking a toll on my knee. I should probably stick to BJJ and Hopkido but I'm a glutton for punishment.

Miniscus never fully recover, thats what I heard. Theres a doctor in mexico, that works for a soccer club called Chivas de Guadalajara that he is one of the best sport doctors in the world, players from other clubs go to him, doctors from other clubs send players with him, including international players. My cousin had the same problem, 3 surgeries, and that guy operated him, and he is perfect now. I cant remember his name, i think is Rafael Ortega
Just, don't go in there with some tough guy mentality. People that come into a gym acting like an asshole tend to get choked out and asked not to come back.
Come in with an open mind and don't be a spazcase on the mat.
I'm thinking about doing Jiu Jitsu as well, but I'm not sure yet. Right now, my preference goes to Aikido.
I'd recommend BJJ. Aikido is not so practical in terms of application. The problem with more traditional MA styles is that they tend to be practiced in ideal settings with a cooperative partner who does not resist your technique, follow through with a punch, pull away, etc.
In BJJ, Boxing, Muay Thai, etc. you practice against an opponent who is resisting and simultaneously trying to get their techniques off on you.
I'm not saying Aikido is bad, but I don't really agree with the training philosophy.

Try Krav Maga too! I just started about a month ago and I love it. It takes skills from different martial arts and puts them together in an easy to learn package. It's strickly self-defense because you can't perform a lot of the technique with MMA rules. Anything goes!

Try Krav Maga too! I just started about a month ago and I love it. It takes skills from different martial arts and puts them together in an easy to learn package. It's strickly self-defense because you can't perform a lot of the technique with MMA rules. Anything goes!

I really want to get past the beginner stage so I can start sparring a bit. Everything feels a bit robotic right now.
