Figure there are expenses in touring...they have to pay all those roadies and limo drivers and security people...and they probably walked away with a hefty fine for playing so late, even if a deal was worked out with the mayor...they have to pay for equipment, promotions, staff, materials, travel expenses, etc. So whatever they made, I'm sure a chunk of it went to taxes and just the cost of setting the whole thing up.
As for merch, I honestly couldn't care less. I was baffled that people were standing in line for 3 hours. It's not worth it to me, I don't care how cool it is. If you don't like how expensive the merch is, don't buy it! (Or just wait a few months and see if they sell it on the website for cheaper...sometimes they do.)

It's not the merchandise. There has always been merchandise. The pearl jam organization has many growing families and mouths to feed. It's great that people are able to work for the band and make a living doing it.
I will continue to question the release of non-music related merchandise, however. It will never fly with me. And don't go telling me that, "...I can choose not to purchase..." No kidding, Doctor.
A band that writes and plays a song like Green Disease should not be selling $40 dog collars. Sorry, this is how I feel.

Seriously, paying forty bucks for a dog collar and you want to know where the money's going?
In their pockets as they've earned it. In the pockets of those who work for the band in all facets, as they've earned it.
And after all that, how on earth does knowing or not knowing what they do with their earnings affect the music? Just not getting it.
*edit - it's capitalism / free market, baby!
