when the saying started it was actually meant as a blessing. But I think over time it lost any connection to religion. Now I just see it as something to say too be polite. I just find it odd that we correlate a bodily function with God. Do you say a hail Mary when you fart? Didn't think so.
Without having to go through the whole thread again, I think it was explained why the 'bless you' after a sneeze - bubonic plague and sneezing being a symptom (thus a blessing when sneezing), soul being thrown out of the body with a sneeze (guess it would have to be a pretty big one!) and the 'bless you' sort of counter-acting this, etc.
Then it just became part of the language, with the religious symbolism losing it's meaning. Just something one says, a very banal expression in the English language.
I'm sure if farts had ever been a symptom of a mass killer disease in the 'old' days or if they thought when one farted, they lost their souls, we would also be saying 'bless you' everytime - as long as they were not silent farts.
