Here is what I can only think of, but I know there is more:

Does Ed play on Big Wave? Can't remember right now...
here are some you missed:
-Aye Davanita
-Stupid Mop (I think he may all the guitars on this because Mike and Stone aren't on it)
-The Whale Song (he plays the guitar with the e-bow that makes the Whale sounds)
also, he doesn't play on Last Kiss or 1/2 Full
Pearl Jam bootlegs:

Well, I'm not 100% sure about Glorified G but read somewhere that he did. I am certain about Of The Girl though cos I've seen them play it.
He doesn't play on Big Wave though.

Maybe he played guitar on Of The Girl once (it's possible, he plays guitar on the AOL Sessions version of Hard To Imagine and he normally wouldn't) but he certainly doesn't NORMALLY do so (I've seen a number of bootleg videos and he hasn't done so in any I've seen):
Milan 2000, Of The Girl.

Orlando 2003, Glorified G.

Sand Diego 2006, Big Wave (note Ed plays guitar during the outro):

I guess I was thinking more about the live stuff, Ed plays a lot of stuff in the studio that we'll never know about.
My bad about Last Kiss - though I got that one half-right as he's played it solo before live (Osaka 2003 comes to mind) and plays guitar in those versions.
Same on Half Full - I guess he didn't "play" as such when I saw them play it, but he used his guitar to reflect light around the room...
