This question was dealt with superbly in Bill McKibben's book Enough, Times Books, 2003. I found it very thought provoking. In fact, I liked it so much that even though I make my living selling books I've bought and given away several copies of it to people I believe would find it useful in their work (teachers and scientists, for example). One such person for example is a prof at The Citadel who used the book in one of his classes.

My own personal take is that bio-engineering should be approached cautiously at best. Although threats such as "grey goo" have been shown to be less likely than believed at the time Enough was printed, other dangers are well documented and all to often brushed aside by our rather jaded 21st century thinking.

Are those the only two options?
