Black Red Yellow from Hail Hail is a slightly different version I believe.
The Light Years single has an alternate mix of the song instead of the album version, but I don't recall much of a difference.
Wash and Alone are fairly different than what you hear on Lost Dogs.
Hard to Imagine is different on the Chicago Cab Soundtrack.
People already mentioned Dirty Frank & Footsteps.
But if you don't care about different versions, then the only B-sides not featured on Lost Dogs is Leatherman, excluding the live songs which are all good too. My favorite is Footsteps from Nothing as it Seems.
Light Years also has live versions of Grievance and Soon Forget from 5.10.2000
