For the live version, Stone plugs his guitar in a drum machine/sequencer as well as one of 2 distortion pedals...from 2002 (showbox) - 2007, stone used a Sansamp Classic (originally taken from Jeff's pedal collection)
In 2008, Stone started using a Fulltone Distortion pro taken from Mike's collection.

I always wondered how the break during the song is played. When matt hits the high hat and stone gets back into the riff. His high hat sounds electronic, is that really just stone doing that?

it's programmed to play into the machine. they use the beat of the effect as a click track
Like I said in my own post, The Smiths' "How Soon Is Now?" has the same effects.
almost, not really though. how soon is now is just tremolo guitar, where as in you are, the audio source is being broken up by the pattern (like a tremolo), but tremolo is constant and the pattern can only be fast or slow
