Great suggestions. Im going to suggest two bands that were right there with them early on and many PJ fans would probably like also.

    Alice In Chains - Nutshell
Stone Temple Pilots - Interstate Love Song

Next time they are in Dublin (as an encore) ... Thin Lizzy - Cowboy Song

Next time they are in Minnesota ... Replacements - Bastards of Young

Near the end of the next tour, when they Eddie wants to scream one out ... CCR's Up Around The Bend (scream even harder than Hanoi!) (of course Mike gets to shred it up a little while stone Duck Walks it back home)

Next time they think about fucking playing RITFW ... Neil Young - Prisoners of Rock and Roll

Next time they close with Yellow Ledbetter. Fuck tags. Just play it ... VH - Dance The Night Away (could be the best show close ever)

Next time they wanna give the Avengers another shot ... Second To None

Next time they get Corin Tucker up on stage ... Fleetwood - I'm So Afraid

Minus some lyric flubs definitely has more balls than Pete's.

Nautical Disaster by The Tragically Hip

I just think Pearl Jam would be able to do the song good. Would be a good tribute to the greatest Canadian band of all time as well.

I'm all for the Hip, Gord is like Ed in that there is real care and thought put in his lyrics. Both bands can have a sort of "classic rock" feel at times that allows for some memorable guitar hooks and solos.
"Nautical Disaster" is an amazing song, and if PJ covered that it would be epic. My vote would be for "A Beautiful Thing" off of In Violet Light.m.youtube.com/watch?v=PINEq6biuKY&list=ALBTKoXRg38BBKaJdwGirOpb5fGJ7wMw8C
There is a bit of a swing to this tune, Matt and Jeff would be great with this one. I can almost hear Ed singing this when I listen to it. If you can make it to 2:24 Mike would destroy this, make it his own.

Red Hot Mama / Funkadelic (They can funk after all, see Dirty Frank, Blood, You Are, Even Flow)
LA Woman / The Doors (Perfect for them, lots of organ for Boom)
Us and Them / Pink Floyd - Not sure how they'd replace the choir on the chorus, but this song would really suit Vedder.
